Q: I want a mat to go under my desk aswell as my chair to protect my floor. Will putting a desk on top of this mat damage it?

Definitely not this mat is as hard as nails. I use it under an office chair and it is showing no signs of damage or wear. I would highly recommend it even though it seems a bit pricey.

Lay it smooth side down and place heavy(ish) objects around the edge and in the middle and leave it for a day or two

Yes you could cut this to size. The edges are shaped so not to be a trip hazard. I would cut the edge that is under the desk. A Stanley knife would cut it.
